Heraklion, the bustling capital of Crete, isn’t the most well-known destination for boutique hotels. The city’s hotel scene is dominated by large, standardized chains. However, a few establishments stand out for their distinct character, attention to detail, and a more intimate experience. Whether you’re looking for a historic landmark, a laid-back seaside atmosphere, or a concept centered on contemporary art, here is our selection of the best boutique hotels in Heraklion and the surrounding area.

This opinion is completely independent, based on our experiences. We visited the region anonymously, making our own choices and paying our bills in full.
A selection of boutique hotels in Heraklion
Heraklion isn’t exactly known for its boutique hotels. The Cretan capital is best known for its large resort-style complexes, concentrated in seaside areas such as Ammoudara to the west. Small establishments with fewer than 30 rooms are rare there, and boutique hotels in the strict sense are even rarer. We’ve therefore broadened our definition slightly: we’ve selected properties that stand out for their distinct identity, meticulous attention to design, and a more personal atmosphere, whether they’re located in the city center, by the sea, or in the immediate hinterland. Some are housed in historic buildings, while others focus on a strong concept such as contemporary art or wellness. We have also included an establishment located in the village of Archanes, just a few kilometers from the center, whose character struck us as sufficiently unique to warrant inclusion in this selection.
1. GDM Megaron, Historical Monument Hotel (5 stars)

Why stay there?
If you’re looking for a place that truly stands out from the crowd, the GDM Megaron is a must-visit in Heraklion. Listed as a historic monument, this building, dating back to 1925, has retained all of its architectural character while offering decidedly contemporary comfort. We were struck by the quality of the façade restoration, where period elements harmonize beautifully with the modern interior design. Its location facing the Venetian Harbor and the Koules Fortress gives it a rare spot in the city, and the views from the common areas are particularly breathtaking. The rooms, decorated in warm tones and featuring high-quality materials, combine elegant furnishings with modern amenities. You can also enjoy the rooftop pool overlooking the Aegean Sea—a feature that few downtown hotels offer. We appreciated the atmosphere, which is both refined and relaxed—a hallmark of hotels that fully embrace their history.

Just a few miles from the center of Heraklion, the village of Archanes is home to one of the most unique properties in the region:the Manili Boutique Suites & Villas. The property consists of whitewashed historic buildings scattered along a village alley—an unusual layout that sometimes requires stepping out onto the street to reach the pool or restaurant, but which offers, in return, an authentic immersion in local life. We were charmed by the intimate, family-friendly, and well-kept atmosphere that reigns at this property. The decor blends simplicity with Cretan refinement, and the service is discreet, attentive, and unpretentious. Its proximity to the Palace of Knossos and the surrounding vineyards makes it an ideal base for travelers looking to combine culture, nature, and relaxation by the pool.
